Changes reference docs links to conform to TypeDoc format
Reason for Changes
TypeDoc uses a different link style, now that TypeDoc conversion is merged, we should update the links so that it all lands at once whenever we deploy docs
Test Coverage
Claude fixed all of the links for me and checked them, I also manually audited 15 of them and found no issues.
