feat: take the project from the working directory and the repo from config - #28

…onfig `--repo` and `--root` are removed from scan, doctor, import, link, reconcile, inventory, optimize and override; `init` keeps both to write the config. Run commands from inside the project; the canonical repo and the tree of projects come from `$AGENTSYNC_REPO` / `$AGENTSYNC_ROOT` or the config file. A relative `$AGENTSYNC_REPO` is refused with exit 2, matching `$AGENTSYNC_ROOT`. scan, doctor and inventory now refuse positional arguments (exit 2) like the other commands; a path-like argument gets "Run it from the project directory instead." Previously `scan --fail-on-risk ~/other` silently scanned the current project and exited 0. An empty `$HOME` is refused only when finding the project from the working directory; `--all` and inventory warn and run, and write paths still refuse. Override's refusal no longer suggests `--all`. Docs, README and usage text updated. Closes #22
