feat(server): agents can disable auto-settle for follow-up work - #26110
Unproven: live provider-thread invocation, Claude model evals, the full MCP model-eval suite, and desktop/mobile interaction. This changes server MCP handling only.
A thread can have real follow-up work after its PR merges, but an orchestrating agent cannot disable auto-settle over MCP. unsettle lasts only until new activity, so it cannot keep that thread active across later runs.
Expose disable_auto_settle and enable_auto_settle on t3_thread_organize, using the existing per-thread auto-settle setting and command. An agent can disable automatic settlement before follow-up work and re-enable it when finished. The merge rule introduced in #15388 remains intact, including settlement after ordinary PR-watch and background-command wakes.
This is a focused configuration option for the existing auto-settle capability. It does not change product defaults. The MCP tool accepts two additional actions, so this extends its protocol and needs Theo or Julius's approval.
Validation on physical corex at 25f585ea7bb4b7a965159302632d2076f193ee5e before rebasing onto current main:
Before the schema/handler change, the new production-registration test failed with InvalidParams, because the action enum rejected disable_auto_settle. The other 16 tests passed.
After the change, the test uses the real orchestrator and in-memory SQLite database. Disabling sets the target thread's stored autoSettleDisabledAt; a sibling stays unchanged; a read-only caller is denied; enabling clears the stored flag. Manual settlement state is unchanged.
vp test run apps/server/src/mcp/toolkits/core.test.ts apps/server/src/orchestration-v2/ThreadSettlementService.test.ts apps/server/src/mcp/McpToolAccess.test.ts apps/server/src/mcp/advertisedJsonSchema.test.ts: 4 files, 99 tests pass, including existing post-merge wake behavior.
vp run check:changed: format, lint, knip, GraphQL, affected typechecks and adjacent tests pass.
Targeted gpt-6.1-sol MCP eval, at xhigh effort, through the subscription proxy: the three valid baseline bug samples chose unsettle; two further baseline samples errored when the blocked shell simulator was requested. Baseline control passed 2/2. After the change the bug case passed 3/3 and the control passed 3/3. No paid API calls or shell-simulator calls were used in the passing run. Both harness templates passed dry-run generation.

On that behavioral head, the same focused command passed 99/99 and vp run check:changed passed every stage again. Independent GPT-6.1 Sol review found no blocker, should, or nit findings.
Budget update 7ae71567833cadc08eba720948d9555fcf6034e9 records the measured MCP tool-list size in agentContextBudget.json: 42,328 to 42,484 bytes, an intentional 156-byte increase covered by the agent-context-increase workflow label. This fixes the CI server-shard failure without changing tool behavior. vp test run apps/server/src/provider/AgentContextBudget.test.ts passes, and vp run check:changed passes again.
Race correction 78537af0c8e493514c3387542d32f8ebd9d1da1f also closes a same-millisecond race found in review: automatic settlement rechecks the live disabled flag before committing, so an in-flight sweep cannot override an opt-out whose timestamp equals its snapshot. The new frozen-clock regression fails on 7ae7156 because the stale settle succeeds; it passes with the live check, and re-enabling still permits settlement. The MCP test now seeds a manual active override and confirms both toggles preserve it. vp test run apps/server/src/orchestration-v2/Orchestrator.control-reads.test.ts apps/server/src/mcp/toolkits/core.test.ts apps/server/src/orchestration-v2/ThreadSettlementService.test.ts passes 3 files and 59 tests on physical corex. vp run check:changed passes all stages again. No model-facing text changed in this correction. A fresh independent GPT-6.1 Sol review confirmed both findings resolved with no new findings.
Rebased head 0091cbb98d647d34ae9427729499ba44975b36d6 onto main 0160c448f61bf24244411781ccc47829a1a51a17. The context-budget conflict preserves main's MCP reduction while retaining this change's 156-byte increase: 45,842 to 45,998 bytes. git range-diff confirms the behavior and regression-test patches are unchanged. On physical corex, the focused six-file run covering AgentContextBudget.test.ts, Orchestrator.control-reads.test.ts, core.test.ts, ThreadSettlementService.test.ts, McpToolAccess.test.ts, and advertisedJsonSchema.test.ts passes 132/132 tests. After refreshing dependencies with the frozen lockfile to install main's new scripts workspace dependency, vp run check:changed passes every stage. Both added eval cases build with current Claude and Codex templates in dry runs. The live targeted eval results above are historical evidence; no live model evals were rerun after main's model-facing changes. CI and bot reviews must rerun on this head.
The full model-eval suite remains a pre-merge requirement unless waived by the maintainer. Its shell simulator requires paid Anthropic API access; none was used for this PR. Targeted results do not establish full-suite or Claude-model performance.

Macroscope's review found this PR approvable — Agents can explicitly keep a thread active for follow-up work using the existing reversible auto-settle preference. Defaults and manual settlement remain unchanged, and an in-flight settlement now respects the live opt-out.

Walkthrough
The thread organize tool now supports disabling and re-enabling automatic settlement. The orchestrator rejects automatic settlement when auto-settle is disabled. Tests cover per-thread state, authorization, and settlement snapshot behavior.

ThreadOrganizeTool accepts and documents disable_auto_settle and enable_auto_settle. The handler dispatches thread.auto-settle.set with the matching enabled value. Documentation, evaluation cases, and a persisted-thread test cover the controls. The configured tool-list byte count changes from 45842 to 45998.

Explanation
Issue #26097 offers two alternative coding fixes. This PR implements the MCP-switch option. t3_thread_organize accepts disable_auto_settle and enable_auto_settle, and handlers.ts maps them to thread.auto-settle.set with the correct boolean value. The reported tests cover target isolation, access control, flag clearing, and preservation of manual settlement state. Orchestrator.ts also rechecks the live disabled flag before automatic settlement, which protects the opt-out during the reported same-millisecond race. The PR does not need to change the alternative merge rule.

Explanation
The changed files support issue #26097. tools.ts defines and documents the protocol actions. handlers.ts dispatches the existing per-thread setting. Orchestrator.ts prevents an in-flight automatic settlement from overriding the opt-out. The tests, documentation, MCP eval cases, and agent context budget update support or validate this protocol extension. No unrelated product-default or merge-rule change is shown.

Reject thread.auto-settle when the thread has auto-settle disabled.
The live recheck accepts an equal updatedAt and does not read autoSettleDisabledAt. A disable_auto_settle command can therefore commit with updatedAt equal to the sweep's snapshotAt. The in-flight settlement then passes the recheck and settles the thread.
The trigger needs a narrow coincidence. The disable must commit in the same epoch millisecond as the thread's previous updatedAt write, because that value is the snapshot. A later disable always writes a larger updatedAt, and the strict > check rejects it. The window is small, but the orchestrator can reach it with millisecond clock resolution.
Adding the flag check to the recheck closes the gap without changing the timestamp rule. The sweep already excludes disabled threads before it snapshots them, so the new check rejects only a disable committed after the snapshot.

Update the live settlement recheck in the thread handler to reject threads whose

Preserve the current updatedAt comparison so the timestamp rule remains

Seed a non-null manual override in the auto-settle toggle test.
The test at apps/server/src/mcp/toolkits/core.test.ts:597-655 never creates a non-null settledOverride. Its only check on that field expects null after disable_auto_settle. It does not check the field after enable_auto_settle. A regression that changes an existing manual override would still pass this test.
Production behavior is not shown to be broken. This is a coverage gap.
The test must seed a non-null manual override before the disable call. It must capture that value, then compare the stored value after disable and after enable. The toBeNull() assertion cannot detect a preserved override, so it must be replaced.
The thread setup block, around lines 605-618, must create the non-null override before the first snippet line runs. Use the repository's existing manual-settlement write path for this. That path was not inspected, so the exact setup call is left to the author.

This change updates model-facing MCP text. The reported focused tests and vp run check:changed do not satisfy the repository requirement to run the affected mcp-tool-use cases, then one full run for each model. Run the orchestration cases against the pre-change text and current text, then run the full evaluation for Claude and Codex. If a maintainer-approved waiver exists, record it instead. This is a merge-gate requirement, not a confirmed production defect.

After a thread's PR merges, an orchestrating agent that keeps waking it for
follow-up work sees it auto-settle again at the end of every run, and
`unsettle` does not hold. The merge rule intentionally ignores agent-sent
messages, so the fix is to let agents use the existing per-thread switch.
`t3_thread_organize` gains `disable_auto_settle` and `enable_auto_settle`,
which dispatch the existing `thread.auto-settle.set` command under the same
write checks as the other organize actions.
