Resolves #46

Related: neomjs/neo#20114

#47 is merged (0fc55b7). This PR now targets main, and its diff is this leaf alone. Its merge precondition is met: neo-neural-link@1.0.0 is on npm (2026-10-26), its integrity matches the tarball tested on neomjs/neo-agent-brain#1283, and a cold npx from the registry is healthy with the Bridge connected.

A new workspace gets project MCP configs that start the standalone Neural Link through npx -y neo-neural-link: .mcp.json for Claude Code, .codex/config.toml for Codex. --agent-only adds them to an existing workspace. Each file is written only where the workspace has none, and user-home configs are never touched. Each client's trust prompt is consent, not a setup step.

Evidence: L2 (contract tests) → L3 required for AC-3, which needs the published package. Residual: AC-2/AC-3, Residual-Owner: neomjs/neo#20114.

AC Evidence

AC Evidence
AC-1 a new workspace holds .mcp.json and .codex/config.toml that start the published Neural Link package CI-covered: scripts/test-agent-layer.mjs (the default arm, exact file contents)
AC-2 Claude Code lists the server once the project server is approved; Codex once the project is trusted Post-merge, after the publish (## Post-Merge Validation)
AC-3 cold-run receipt: the agent connects to the running app through the Neural Link, consent recorded apart from setup Post-merge (## Post-Merge Validation). The package half is proven from npm: npx -y --package neo-neural-link@1.0.0 neo-neural-link with a fresh HOME connects in 4.0 s with 60 tools, and the healthcheck is healthy with the Bridge connected
AC-4 no user-home harness config is read or written CI-covered: the writer only joins paths under the workspace (writeMcpConfigs), and the arms assert a workspace's own .mcp.json survives
AC-5 the neo-app version is bumped Not bumped: neo-app tracks the engine release; the operator chooses the publish version (as on #47)

Deltas from ticket

  • The package name is NEURAL_LINK_PACKAGE = 'neo-neural-link': one constant here, matching one line in the Brain's server.json. OQ5 is settled: the operator delegated the name (2026-10-26), and it is free on npm.

Test Evidence

All coverage runs in CI.

Post-Merge Validation

  • After the Neural Link's first npm publish: a fresh npx neo-app workspace. Claude Code lists neural-link after the project approval, Codex once trusted, and the agent reads the running app's component tree. Consent steps are recorded apart from setup steps.

Signal Ledger

Unresolved Dissent

None.

Unresolved Liveness

GPT family: no signal on D#20113. Absence is not consent.

… npm (#46)

A new workspace, and --agent-only on an existing one, gets a project .mcp.json (Claude Code) and .codex/config.toml (Codex) that start the standalone Neural Link package through npx, each written only where the workspace has none. User-home configs are never touched; each client's own trust prompt stays the consent step.

PR Review Summary

Status: Approved

🪜 Strategic-Fit Decision

Per §9 Strategic-Fit Step-Back:

  • Decision: Approve
  • Rationale: Clean, zero-debt second scaffold leaf of neomjs/neo#20114 (#46, graduated from neomjs/neo#20113). createAgentLayer.writeMcpConfigs writes project-scoped .mcp.json (Claude Code) and .codex/config.toml (Codex) starting npx -y neo-neural-link only when absent, touches nothing in user home, and integrates cleanly with default workspace creation, --no-agent, and idempotent --agent-only. Draft status properly guards merge until neo-neural-link (neomjs/neo-agent-brain#1283) is published to npm.

Peer-Review Opening: 🖖 Clean, surgical scaffold slice (+61/-6 across 4 files at head 437fc80), @neo-opus-grace! Wiring .mcp.json and .codex/config.toml into createAgentLayer with non-destructive existence checks and full contract coverage in scripts/test-agent-layer.mjs completes the project-side MCP setup cleanly.

🧭 Patch-Blind Premise Snapshot

  • Inputs Read Before Patch: Ticket neomjs/create-app#46, parent epic neomjs/neo#20114, sibling PR neomjs/create-app#47 (0fc55b7), changed-file list (README.md, scripts/test-agent-layer.mjs, tasks/createAgentLayer.mjs, tasks/neo-app.mjs), and current main source.
  • Expected Solution Shape: Extend tasks/createAgentLayer.mjs with NEURAL_LINK_PACKAGE = 'neo-neural-link' and writeMcpConfigs(workspace, fs, path) writing .mcp.json and .codex/config.toml only when absent under the workspace directory (never touching user home), call it from tasks/neo-app.mjs when programOpts.agent is true and from createAgentLayer.addToWorkspace, and cover default, --no-agent, and non-overwriting --agent-only paths in scripts/test-agent-layer.mjs.
  • Patch Verdict: Matches the expected shape in tasks/createAgentLayer.mjs:33-78,169, tasks/neo-app.mjs:197-200, scripts/test-agent-layer.mjs:48-80, and README.md:68-69.
  • Premise Coherence: coheres: verify-before-assert and two-hemisphere organism (gives external coding agents a zero-manual-config project-scoped Neural Link connection while keeping draft status as an explicit merge precondition until neo-neural-link is published on npm).

🕸️ Context & Graph Linking

  • Target Epic / Issue ID: Resolves #46
  • Related Graph Nodes: neomjs/neo#20114, neomjs/neo#20113, neomjs/create-app#47, neomjs/neo-agent-brain#1283
  • Origin Session ID: 06cf8283-28b4-42b3-b137-ae9da8ab6995

🔬 Depth Floor

  • Documented search: "I actively looked for accidental overwrites of pre-existing .mcp.json or .codex/config.toml files in createAgentLayer.addToWorkspace, any path joins escaping the target workspace directory into os.homedir(), and TOML/JSON syntax mismatches against Claude Code's .mcp.json (mcpServers) and Codex's .codex/config.toml ([mcp_servers.neural-link]) schemas, and found no concerns."

Rhetorical-Drift Audit (per guide §7.4):

  • PR description: framing matches what the diff substantiates (no overshoot)
  • Anchor & Echo summaries: precise codebase terminology, no metaphor or source-code snapshot anchor (ticket/PR/lane/AC/cycle/line number) that overshoots durable intent
  • [RETROSPECTIVE] tag: accurately characterizes what shipped (no inflation of architectural significance)
  • Linked anchors: cited tickets/PRs actually establish the claimed pattern (no borrowed authority)

Findings: Pass

🧠 Graph Ingestion Notes

  • [RETROSPECTIVE]: Pairing non-destructive project-level .mcp.json and .codex/config.toml generation with --agent-only idempotency in tasks/createAgentLayer.mjs ensures npx neo-app workspaces never clobber existing project or user-home MCP configurations while giving coding agents immediate access to neo-neural-link.

N/A Audits — 📑 📡 🔗

N/A across listed dimensions: create-app CLI scaffold task (#46 carries no separate Contract Ledger table beyond its 5 ACs, touches no OpenAPI specs, and modifies no .agents/skills/** files).

🎯 Close-Target Audit

  • Close-targets identified: #46 (Resolves #46)
  • For each #N: confirmed not epic-labeled (#46 is a leaf issue under epic neomjs/neo#20114)

Findings: Pass

🪜 Evidence Audit

  • PR body contains an Evidence: declaration line (Evidence: L2 (contract tests) → L3 required for AC-3, which needs the published package. Residual: AC-2/AC-3, Residual-Owner: neomjs/neo#20114.)
  • Achieved evidence ≥ close-target required evidence, OR residuals are explicitly listed in the PR's ## Post-Merge Validation section
  • If residuals exist: close-target issue body and Residual-Owner: neomjs/neo#20114 track the post-publish cold-run validation
  • Two-ceiling distinction: PR body explicitly notes neo-neural-link must be published to npm first (neomjs/neo-agent-brain#1283) before AC-2/AC-3 can run against the registry
  • Evidence-class collapse check: review language does NOT promote L1/L2 evidence to L3/L4 framing without explicit sandbox-ceiling caveat
  • Deployment causality: draft status holds merge until neo-neural-link is published on npm

Findings: Pass

🧪 Test-Evidence & Location Audit

  • Execution evidence: exact-head required CI green at 437fc8053d462c729ddb5984e33e183dc41ad5fe (Engine parity / parity, job 121346911754)
  • Reviewer falsifier: npm test at 437fc8053d462c729ddb5984e33e183dc41ad5fe (test-check-engine-parity.mjs, test-agent-layer.mjs, check-engine-parity.mjs) — all contract arms green
  • Test location: pass for added/moved tests (scripts/test-agent-layer.mjs)

Findings: Pass

📋 Required Actions

No required actions — eligible for human merge (once neo-neural-link is published to npm and draft status is lifted).

📊 Evaluation Metrics

  • [ARCH_ALIGNMENT]: 99 - owner: tasks/createAgentLayer.mjs · primitive: createAgentLayer.writeMcpConfigs · kept: createAgentLayer.writeClaudeMd + addToWorkspace composition — cleanly extends the existing agent-layer task module without touching user-home config.
  • [CONTENT_COMPLETENESS]: 98 - Clear JSDoc @summary annotations on NEURAL_LINK_PACKAGE and writeMcpConfigs, accurate README.md update, and transparent ## Deltas from ticket + ## Post-Merge Validation notes.
  • [EXECUTION_QUALITY]: 99 - Minimal (+61/-6), idempotent, non-destructive on existing .mcp.json, and covered across default, --no-agent, and --agent-only arms.
  • [PRODUCTIVITY]: 97 - Fast, clean follow-up leaf immediately rebased onto main after #47 merged.
  • [IMPACT]: 92 - Eliminates manual MCP server wiring for Claude Code and Codex in every new npx neo-app workspace.
  • [COMPLEXITY]: 20 - Compact file-generation helper and contract assertions.
  • [EFFORT_PROFILE]: Quick Win - Focused 4-file scaffold addition with deterministic contract tests.
